The first code is about the exhaust valve, if I remember correctly it happens when people disconnect the cable from the valve. It's not an issue, but if you want you can entirely remove the servo & cable from the bike, then plug in a servo emulator, which will get rid of the fault code.
The second and third code seem to indicate an issue with the key. I know nothing about it, but the first thing I would try is to use the second key, to make sure the problem is ot just the key. Next I would check the wiring diagram and see if I could identify some sort of antenna near the keyhole, as maybe it's just a connector that got loose or a wire that broke.

I looked at your profile and saw a couple of posts you made, showing mods related to ignition (push button, Apple Watch): assuming it's the same bike, you sure it's not something related to those modifications?

The fact that something has been working for over 2 years doesn't mean much... everything works until it doesn't. The objective now is to isolate the issue and understand what's causing it. If there is an easy way to bypass the ignition-related mods you have done and revert everything to stock, I would do it. Just to rule things out.

Speaking of easy things, I noticed that there is a fuse labelled "key-sense" (or simply "key"), make sure it's not blown:

Also take a look at this thread, it might give you some pointers. As for whether a key can go bad, the manual states that "strong impacts could damage the electronic components inside the key", but I'm not sure how likely that is. Too bad you don't have the second key, as that would help a lot with the diagnosis.
